Yes, atifmas, it's all about the shape not snapping to pixels. This problem becomes even more clear when you do a little test by creating a new document, changing the zoom factor to 1600% and then drawing a few shapes. You'll then clearly see the problem that you're describing (like with the left rectangle in my example).

What you have to do is turn on Snap To Pixels in the option bar (with the shape tool active). I have no clue why they didn't make it default though.
