When using tools like the healing brush or patch tool, I have a 1-2 second delay from command prompt until the command actually executes. This is new and slowing down my work flow considerably. I have already tried optimizing CS5 performance & resetting the individual tools affected. This happens with the mouse or my wacom.

Have you tried completely resetting Photoshop Preferences? It might help.
