automatic transformation (centering)

I need to make some changes of thousands of pictures and each one is different, so I can not create an automatic batch. I mean, photos are faces but eyes are in different positions in each one, the target photo has eyes position fixed. Is there any way to define the starting position and then having an automatic transformation? this would help me a lot.
